"COE" is the Coefficient of Expansion (expansion compatibility) As long as your COE numbers match you will be okay.
COE 96 doesn't fuse well with COE 90. The glass's expansion rate is different, which means it will probably crack or simply won't fuse together.
For what we do, it really doesn't matter which COE you decide to use, what ever is the easiest for you to obtain. The glass store I get my supplies sells mostly COE 96. That's the only reason I use it verses COE 90.
